Well, I'm not familiar with many low frequency magnetic finite element
applications in medicine. The only machine that I can think of off
the top of my head is under development by some guys at
www.stereotaxis.com
As far as algorithms and such, the best place to start is with some
books. I'd recommend Computer Aided Analysis and Design of
Electromagnetic Devices by S. Ratnajeevan H. Hoole. Another
possibility is Finite Elements for Electrical Engineers by P.
Silvester and R. Ferarri.
